below is the steps how to make it as default under ubuntu Unity 3D:

1. Modify the file /usr/share/applications/google-chrome.desktop
e.g. sudo nano google-chrome.desktop

Update the first Exec option as below:
e.g. Exec=/opt/google/chrome/google-chrome --incognito %U

Save the changes.
